Thomas, pictured, left Combined Counties League outfit City's Spectrum Stadium in September for personal reasons and will be on the touchline at Weycourt for the visit of Whyteleafe after being named as the successor to Andy Hunt on Monday.
Godalming Town chairman Kevin Young welcomed Thomas and his management team to the Surrey club and thanked caretaker manager Darren Wheeler for his efforts since taking over at the end of September after Hunt left in the wake of their 10-0 defeat at Carshalton Athletic.
In a statement on the club's website, Young said: "It is my pleasure to announce that Dean Thomas is our new first team manager with immediate effect. Dean brings with him Chris Witts as first team coach. Chris has a KNVB international coaching licence, UEFA B licence and has scouting experience with professional and Non-League clubs.
"Dean joins us after being manager at Guildford City FC. We would like to welcome them to the club and our big thanks go to Darren Wheeler who has been caretaker first team manager for the past few weeks. We wish Dean and Chris all the best in their new roles at the club."
Former Brentford, Fleet Town, Staines Town, Leatherhead and Bromley player Hunt had been in charge since 2013 and tendered his resignation after his side's double digit defeat at Colston Avenue on Monday 19 September, their seventh reverse in eight league outings.
