The 63-year-old is father of former Blues boss Adam Flanagan, who led the Blues to promotion into the Ryman Premier last season before leaving to take over at National League South side Concord Rangers.
Flanagan took charge on Wednesday ahead of the club's Boxing Day derby with Grays Athletic after former AFC Hornchurch, Aldershot, Boreham Wood, Billericay Town, Chelmsford City, Braintree Town and Enfield Town boss Borg stood down less six weeks after succeeding Dean Holdsworth following his move upstairs as director of football.
Flanagan managed Gillingham from 1993 until 1995 and was also the assistant manager of Margate until 2007 before scouting for the Blues during his son's reign. In a statement confirming his appointment, officials said he would be assisted by Chris Smith, who worked with his son and joint boss Danny Dafter to earn promotion last term.

As a player, Flanagan enjoyed an illustrious career that saw him score more than a 100 goals for Charlton Athletic in more than 250 appearances and also turn out for Crystal Palace, Queens Park Rangers and Cambridge United.
A Blues spokesman said: "Mike Flanagan has been appointed first team manager of Brentwood Town after George Borg stood down at the beginning of the week. George has business commitments that involve him travelling to America and he thought it best if he did not continue.
"The club wishes to thank George for his contribution this season as coach and manager. The club are delighted to welcome back Mike and also Chris Smith who is returning to the club as Mike’s assistant."
